i think the puppet tool is pretty great, and i wouldn't consider it "cheating" at all. however, i think that the way in which an object has been set up to be animated and how it is meant to look when it moves will determine which method will work best. for example, it seems like there would definitely be some drawbacks to using the puppet tool if you were wanting to animate a robot standing at a three quarter view since the movements would need to be very mechanical and also the silhouette or outline of the robot would not represent its actual shape and form; the puppet tool mesh appears to be geared mostly toward creating believable movement only to objects presented at a full frontal, side, or back view.
layering an image and then forming a parenting structure takes more time to set up of course, but i think this method allows for more precise control overall.
i think that using both methods together would generate the best results in most cases.
